मंदिर में एक छोटा सा कुआँ है जिसे ज्ञान वापी (ज्ञान कुआँ) कहा जाता है। ज्ञान वापी मुख्य मंदिर के उत्तर में ही स्थित है और माना जाता है कि आक्रमण के समय ज्योतिर्लिंग की रक्षा के लिए जो मुख्य पुजारी कुएं में छिपे हुए थे। ऐसा कहा जाता है कि मंदिर के मुख्य पुजारी ने ज्योतिर्लिंग को आक्रमणकारियों से शिव लिंग की रक्षा के साथ कुएं में छलांग लगा दी।
